Why every time i try to trade Pokemon from Pokemon ruby to Gale of Darkness it deletes my ruby file AND i beat the game?

that's cause gale of darkness isn't a real Pokemon game so the Pokemon you trade can't be processed in your pokedex so it will delete. If your game restarts if beat the Pokemon league then you can't do anything about it. You have to buy a new Pokemon game.
