The Damage Step is where it is determined which monster is destroyed by battle, and which player takes damage.

So while Skyscraper's bonus 'only' counts during the Damage Step, that's exactly the right place to ensure the attacking E-HERO destroys a stronger attack target and survives battle.

There's no concept of 'monster damage' in Yu-Gi-Oh, there is no penalty or consequence for losing the boost after Damage Calculation against a monster that was originally stronger. The damage step is the only step in which their calculated ATKs and DEFs are relevant, and during that, the E-HERO's ATK was higher.
