that's cause gale of darkness isn't a real Pokemon game so the Pokemon you trade can't be processed in your pokedex so it will delete. If your game restarts if beat the Pokemon league then you can't do anything about it. You have to buy a new Pokemon game.

don't count on it to be a new game or grey version, there were no announcements about a new pokemon game, right now another pokemon crossover game is coming out. the maker of pokemon black and white said there will be no grey version on an interview with him and its too soon to make a new game, black and white are still new. i think and hope it could be a remake of ruby and sapphire and again nothing was announced.

It may be hard to explain but its easy to do. When you start the game, be sure you have an emerald, sapphire, ruby, leafgreen or firered game pack in the lower bottom half of your ds. When you start the game diamond pearl or platinum, you have choices before entering the game. There is migrate from [e.g: Pokemon emerald] Click this and you will be able to transfer 6 Pokemon from that other game [gamepack] you can only migrate Pokemon which do not have hidden machine moves [e.g: surf] So go to the guy next to the big store in lilycove city and he can remove those moves.
