Select your bag in the in game menu then select bag. There will be a disc like icon on a bar on the top of the bottom screen. Select that and you (ta-da) have your HMs and TMs pocket.

Get the Hm Fly from the Galactic warehouse beat the 3rd gym (veilstone city fighting type) go to your bag, tms & Hms, select Fly, teach to Pokemon, go to Pokemon menu, selecyt the Pokemon you taught it to, press A, select fly, chose destination and you're off!
