This depends on a few things... your phone, and the emulator. Only certain emulators support linking between two of them, especially two different ones. Plus the fact that one is PC and one is mobile... chances are it's not possible. I have the MeBoy 1.6 emulator on my Sony Ericsson V630i On my PC, I have many different GBC emulators. An other option is, to find a mobile GBC emulator which supports GameShark or GameGenie, but I don't think there is any... You can use the meboy savegames in visual boy advance. Send them with bluetooth to your PC and open it with visualboyadvance
Well, what you are going to have to do is take the save files and roms of the games that you and the other person are playing. (Red, Blue, Yellow, ect) Then go ahead and transfer them to your pc. Then you are going to want to find a program that will allow you to link up two emulators and trade the pokemon that you wanted to. Sorry but there is no way to do it from the phone, I wish you could.. It would be just like the good old days... just wireless lol
