This depends on a few things... your phone, and the emulator.
Only certain emulators support linking between two of them, especially two different ones. Plus the fact that one is PC and one is mobile... chances are it's not possible.

your ds emulator should have a option where you can load a gameboy game in the bottom slot(or so to speak) than you have to go to where you can catch transfered pokemon like in diamond and pearl.
Well, what you are going to have to do is take the save files and roms of the games that you and the other person are playing. (Red, Blue, Yellow, ect) Then go ahead and transfer them to your pc. Then you are going to want to find a program that will allow you to link up two emulators and trade the pokemon that you wanted to. Sorry but there is no way to do it from the phone, I wish you could.. It would be just like the good old days... just wireless lol
What do you mean by copy. if you mean copy from a flash drive to a hard drive you just go into the system settings then storage. If you mean like getting it free then look into emulators or license transfer. A emulator can be jtag/xk3y/ or similar

If you are using an emulator which allows you to access the drives on the main computer (e.g. Oracle VM virtualbox): 1. Insert a blank CD or a USB memory stick and assign the drive they're in to the emulator. 2. Copy the files onto the CD or USB. 3. Remove the CD or USB and de-assign their drive from the emulator. 4. Reinsert the CD or USB 5. Copy the files from the CD or USB onto your host computer If you are using a different type of emulator there may be another way, but I am not aware of it.

try opening your folders in ssh and transferring it there
there are several sites that make this possible, see the attached links. With the .adf files you have 2 choices, you can use them in an emulator such as UAE, or can transfer the file to your amiga if it has a HD. If it does transfer the file and get chunker from amiweb too. Chunker will cut it ip into 880kb parts and then you can write these to formatted disks.
This may be stupid, but you can either transfer from your ds to dolphin, or transfer a rom prfl (profile) to the wii XD
