Mesprit does flee from the battles normally at the beginning. But if you manage to inflict damage on it then when you see it again it will still have the damage to it. The best way I found to catch Mesprit is to get a level 30-40 Pokemon that knows Mean Look, I evolved my gastly as i found my captured Haunters didnt know Mean Look. Then give your Pokemon that knows mean look a quick claw. Track down Mesprit using the Poketech app (forgot what it is called, my apologies >.

You can put the marks on the bottom right anywhere you want to mark important places. You can also see there where are the roaming Pokemon (Cresselia and Mesprit normally) The two can be found on grass and water (for Mesprit) and in the water (only for Cresselia)

First you have to go to the lake closest to your home town. Use surf and go to the little 'island' in the middle. enter and you will see mesprit. Go talk to mesprit and it will automaticaly flee (don't worry, you and mesprit just start playing a game of... 'tag'). All you have to do is look for mesprit with the Pokemon tracker and battle it. It's best to have a Pokemon that knows mean eye so it cant escape.

when your Pokemon learned surf, use it on a lake. you will see a cave. enter to the cave and you will see uxie,mesprit or azelf.Azelf and uxie will ran away but you will be able to fight with mespit,it will run away and you must chase it with your poketch's map.But you cant catch it until you catch dialga or palkia.
