If your Pokemon won't obey you, you don't have enough gym badges... Each gym badge only allows your Pokemon to obey you up to a certain level. After that your Pokemon will stop listening to you until you get more gym badges..

If you do not have any Gym Badges, you will need to get a Pokemon at level 10 or lower to obey. If you get a high level Pokemon from someone, they would never listen until you get the right amount Gym Badges for that Pokemon's level.

If that is your problem, there's a big chance you've hacked it into your game, or traded it over from someone who has it. Anyway, just like with all other pokemon, you will need to get some more gym badges. Certain badges make pokemon of a higher level obey you. For example: getting the second gym badge will make pokemon up level 20 (maybe 30, i can't recall) obey you. This has no effect on pokemon you caught in your own game, they will obey you regardless of level and gym badges.

It is because you do not have the correct gym badge. The gym badges typically allow you to control higher level Pokemon, a symbol of you mastery, if you will, and without this symbol, some Pokemon will not see a need to obey you.

Pokemon never stop obeying you. No matter what level. My Infernape is a level 86 and is still obeying me. The real question is what level do they start obeying you? If you caught a Pokemon yourself, it will never stop obeying you. If you obtain a Pokemon from another person through trade, that's another story. It depends on how many Gym Badges you have. The more badges you have, the higher the level will grow that Pokemon will obey you at. Yah I forgot about if you got the from a link trade because I have 8 gym badges so they all obey me.
