The game i believe you are referring to is Gold/Silver. You could go in two regions and get 16 badges, also you can fight Ash in the end.

Heart-gold version is way better there is two regions to get badges which makes it a hard and a fun challenge and there is a really tough trainer in the game but you have to get professor oak approval to enter Mt.silver fight him and you might lose level 80 up Pokemon.
You need to transfer Kyogre over from Pokemon Emerald/Sapphire, or trade Kyogre to your game from Pokemon HeartGold. If you trade the Kyogre to your game from HeartGold, you can talk to Professor Oak with the two of them in your team to get the Jade Orb, allowing you to catch Rayquaza where you found the other two.
For the Johto starters, you get them at the very beginning of the game. As for the Kanto starters, one of the three (your choice) can be obtained from Professor Oak after obtaining all 16 badges.

In pokemon Heartgold
It is possible once you start the game and get you're Pokemon if you don't get a shiny at the first try just keep on restarting you're game and eventually you will get a shiny.
You need to mate the Pokemon with a Ditto.
Once you get Groudon, you have to get Kyogre from a Heartgold game and then talk to Professor Oak. The Rayquaza event will happen after that.
