Other than the 3D, the game features enhanced graphics. The Water Temple is easier ( they color coded some of the paths). The game comes with Master Quest which is a harder Ocarina of Time (Ironicly the water temple in that game is incredibly easy). They also added a Boss Battle Mode where you can fight all the games bosses.
