This is only because Zelda has tricked Princess Ruto into believing that she is a male through her cunning disguise. Uhhh... Sheik is female... She's Zelda.

Also in The Legend of Zelda: Spirit Tracks the Wise One of Papuchia Village in the southwest corner of the Ocean Realm will ask you if you are a boy or a girl when telling your fortune, but what you say makes no difference as she is a fraud.
