After finally completing the Pokemon league, you should run around the entire map aimlessly, latias can appear on land and in water (not underwater!), there is no given specific place for latias to appear, once you have first seen latias(or latios if playing on ruby) it will then show a head of it on your pokedex if you look at its area, keep looking at your pokedex and look at the general area it is in, go there and just run around in the grass or surf on water, after about 5 minutes (if not already seeing him again, if u see him and don't catch him he will move automatically) check your pokedex and he probably will have moved if you check the area, again go to the general area it says he is in and run around again, if you see him again, use a Pokemon that knows a move that stops Pokemon from fleeing from battle, weaken it first and then throw an ultra ball, it will take a few attempts but you will get him! Just never run from him because if you do he will disappear and you wont catch him ever! I tend not to use my master ball just because i think keeping it is quite funny, then you feel proud that you didn't use it to catch anything- if you think this is stupid then just use it. Just don't get annoyed if you don't catch it first try! Just keep using the technique and you'll get him sooner or later!
