If it's a Pokemon that stays in one place, save in front of it and try to take as much HP as possible and then throw a bunch of Ultra Balls on it. If it doesn't work, you can always restart. If your talking about Pokemon that move at random, the only advice I can give is to paralyze them (They can still flee if their a sleep, weird huh?) and use Mean Look. Mean Look keeps Pokemon from escaping and if they know Roar, Paralyzing them will give you more time to damage them and trying to catch them.
