After you graduate from the guild (after the main plot and after defeating the guild) you can talk to Lapras at the beach south from the guild. Lapras will take you to the Hidden Land. If you go through every dungeon leading up to Dialga he will fight you again. Defeat him to recruit him. It is worth it, Dialga has many good projectile attacks and long-range attacks.
