First beat the elite four, then a new place called N's Castle will appear.
N will show up and talk to you. After that, Zekrom will appear and you MUST catch him to move on. If you defeat him you have to try again. I used a quick ball and caught him in one shot. You don't have to use your Master Ball. I would suggest saving that for Thundurus.
