To get to him, just beat the elite four, then go into N's castle and and go to the top floor and you will watch a short clip and you can battle him.
Fortunately, Nintendo had some mercy and made Zekrom/Reshiram easier to catch, because they didn't want people to be frustrated by being required to catch a legendary. Don't bother using your master ball on one of these two. As soon as I got in battle, I used a quick ball and he was caught. It's that easy! Just keep tapping A when they are in the ball.
