During this transition several staff members from bungie decided they would rather keep working on Halo rather than move onto something else, several of the 343i employees wanted to help bungie out on their newer projects. To they traded a large group of employees. So all in all you don't need to ever worry that the future Halo games such as Halo 4 are not going to be like the previous games as several of the people helping make it are the people who make Halo CE, 2, 3, and Reach.

Halo Reach came out last because of the order in which things played out, Bungie got a contract to make the original 3 Halo's and were also allowed to make a few extra Halo's (ODST and Reach) because 343industries got the contract for halo 4, 5 and 6. ODST was a test to see if players could stand halo without being master chief and it worked so they proceeded to make Halo Reach.
When Microsoft bought Bungie they also bought Halo, and so when Bungie split from Microsoft they no longer had the rights to make the games. But Microsoft still wanted Halo games so they had Bungie make Halo 3, ODST and Reach, this is also the reason why Ensemble Studios was allowed to make Halo Wars, Microsoft 'chose' them to make a Halo game. Now Bungie are done with Halo and are working on a new IP for Activision, but again, Microsoft still wants more Halo games, so they created 343 Industries to hold the responsibility of future Halo projects.
