As long as the toilet sits level on the floor so that it does not rock and you tighten the bolts holding it down there shouldn't be a problem. Just make sure one of each size wax ring is enough.
If its new VCT probably, and you will need to strip the old wax & rinse good so there is no stripper residue.. it eats your new wax over time.... If it ceramic tiles NO.

Yes you can install vct over existing vct. The existing vct must be well adhered to the subfloor, no loose tiles or cracked and chipped tiles. If tiles are missing or must be removed you will need to patch in those spots with a suitable portland cement leveler or new pieces of vct. You will need to sand off the wax layer that may be present on the existing vct because if it is left on it can wear loose over time causing adhesion failure of the new vct and glue. Sweep all dust and contaminants from the floor.

Vinyl is the only "no wax" floor I am aware of and removing the wax should not damage the vinyl finish. You can get removal products at most flooring stores that are specifically designed for this purpose. I took the "no wax" wax off my "no wax" floor and it looked better than ever.
Tile has a glass finish & doesnt need wax, Wax can cause a slip & fall hazard when it gets wet Sealing tile is a misnomer, you really only need to seal the GROUT.. stop by the Depot & get some grout sealer, better for the grout

You might want to check the manufacturer's labels which often state whether you can use a product on a vinyl floor. You can use SC Johnson Wax Tile and Vinyl Floor Cleaner and Pledge Tile and Vinyl Floor Cleaner.

It works fast, so spray a little on take a clean warm wet cloth and wipe off. Do this until the wax has disappeared. DO NOT USE HEAT ON THE TILES! This means no paper towels over the wax with a warm iron. It may just crack the tile.
