It missed, because the game knew that the ball you just used would not have caught the Pokémon, and Zapdos would have broken out of it if you had hit it. Next turn, however, you throw a second Ultra Ball, and this time it hits. Because it only hits when the game knows that it will catch it, then that Ultra Ball you just threw caught the Zapdos. Zapdos can be found in the last area of the Power Plant. To catch it, you can certaintly wait until you recieve the Master Ball from the Silph Co. President. Zapdos will be caught no matter what. Otherwise, you will have to train your other Pokemons to at least level 40 or higher to be able to lower Zapdos' HP down (Zapdos is Level 50). Then have a Pokemon that can put Zapdos to sleep which will enable the chance to catch it (Zapdos will dodge the ball if not asleep). It is recommended that you use Ultra Balls to have even a chance to catch it. Stock up on Potions and Ultra Balls, and you should be able to catch Zapdos sooner or later.
