Note that only Honey Trees( the golden ones ) can be covered with honey. You'll have to wait for quite some time, possibly a day.
Then check the tree. If it is shaking, you know a Pokemon is in there. If it's not, the Pokemon has made off with the Honey and you will need to do this process again.
