The only place I know about in Brooklyn is Kings Games. They sell boosters and single cards. (They are more expensive than the online stores, though.)
They host Yugioh tournaments, too.
Look them up online for directions, but in short it's the B and Q trains to Kings Highway, and they are on East 15th between Kings Highway and Avenue R.
There is nothing wrong with most online stores... They wouldn't make so much money otherwise!
