You can't normally get Squirtle in Pokemon Ruby. If you used a game hacking device to obtain one, maybe Pokemon Emerald was able to detect that? Emerald also refuses trades until you've obtained the Running Shoes, though that happens so early in the game it's probably not what's wrong in this case.

If you were really desperate for one you could find it in Fire Red or Leaf Green (They're common in the Dilford Chamber, Liptoo Chamber, Monean Chamber, Rixy Chamber, Scufib Chamber, Viapolis Chamber and the Weepth Chamber). Then when you have caught it in that game you can trade it to your Emerald game. BE WARNED: By trading a Pokemon from a separate game, it will add the whole pokedex, (as there is a different pokedex for each generation of game) so you will have tons of empty spaces on your Emerald game that you can only fill through trades. My advise: Don't bother, just go without on your emerald game and keep it in a Fire Red/Leaf Green game if you have one.
Emerald are the main currency in NPC Villages. Many villagers want them for trading items with you. But before you trade remember that emeralds are very rare and most villagers offer crappy trades like emerald for flint.

have a Pokemon emerald trade to ruby/sapphire, which then R/S trades to leafgreen. i don't think you can catch Rayquaza in Ruby, but I know Emerald is easier.
