While a rocket ship does exist in Pokémon Emerald, there is no way of getting on it. The rocket ship is simply a background prop used to add depth to the world. An NPC will inform the player of the number of launches the ship has made; this is only a number that is the same number of weeks that have passed since the game was first started by the player.
You can get Deoxys by 1. Phoning this number to have the aurora ticket added to your game: 0870 6060247 OR 2. Get 1000 Rocket launches (I'm not sure how wether its by the number of hours or weeks or days played) and then you get to go to the moon and catch it! Sources for answers: 1. When it isn't overflowed, then you can access more land where some free items lie on the ground. On certain days, you can ask for Pryce's phone number for rematches. Other than those things, not much else happens.
Completing stage 33 (the final level) gives you a "Congratulations" and shows the total number of moves and fails for your session. There is no location that tracks these scores.
