That depends on what you have done before. Nothing special happens after you catch rayquaza. If you haven't done it yet, you can catch Latios/Latias.

In SoulSilver, you can find Rayquaza in the Embedded Tower if you have possession of the Jade Orb. EDIT: you can only get the jade orb from catching groudon and Kyogre. ~Riack~:p

You beat rayquaza. After that the game is tecnically over but there is a lot of stuff to do like catching all the legendarys and all of that stuff.
When catching a Rayquaza, it works best to catch him when has no conditions, like confusion or sleep. Second, he needs to have low health. Finally, now matter what others say, regular Poke balls give you your best chance of catching this rare pokemon. in emerald version you can get him in a cave but you need a Pokemon that knows surf but youll run into a baygon first catch it. it wont be there any more after that. !
