Open up VBA, go to Options at the top, then Click on Joypad, then Configure, then "1." You should see the current controls, and you can change them if you want.

I can seem to use the Start Button. I'm using a Pokemon Ruby ROM for the Mac, and i cant use enter or return for the start button. i tried to configure the keys but it just gave me a menu i couldent get out of with things like 'a = 268' or something like that. how can i get the Start Button to work on Mac VBA Pokemon Ruby?
I do not know if this will help you or not, but I am playing Pokemon Emerald. I have pressed any button that might work, but I just could not get it.
When you mentioned that you cannot get the enter or return key to work for you, I switched my start key to the E key. I have finally opened the menu, and can access the bag.
In shot, maybe making the start key something other than the enter key might help.
