Master Chief is not in Halo Wars. However, there are three main Spartan IIs in Halo Wars and Spartan IIs who are unnamed that you can train for your army.
The Master Chief is a Spartan II. All of the Spartans from Halo: Reach (excluding Jorge) are Spartan III's. Also, there is no such thing as a Spartan I in the Halo universe. They were called ORION soldiers. After the ORION Project failed, Dr. Halsey made modifications to it and renamed the Spartan II Project.

Actually there is no "Master Chief" in halo wars but only other Spartans and O.D.S.Ts but if you are referring to Halo3, no Master Chief does not die but goes into hypersleep.Halo Wars takes place 20 years BEFORE the other games. In halo 3,2, and 1 yes he is. But in reach and halo wars he is. He is the only Spartan in 1,2,3 cause cortana choose him to live.
No he will not, bungie has retired master chief as only part of the halo trilogy. However, there will be a similar spartan like character instead of him in future games.
