Once you have Arceus Flute (I'm not entirely sure how you get it because I have Action Replay) go up to the spear pillar at the top of Mt. Coronet (were you find Dialga). Play the flute there and a steep staircase should appear. Go up it and Arceus will be at the top. It is Level 80 so be sure to have a tough Pokemon in your first slot.
