ok first show kyogre and groudon to professor oak in pallet town, groudon is only obtainable in soulsilver, kyogre in heartgold. then he will give you a jade orb and you go to embeded tower and do whatever you did to make groudon or kyogre appear
Well, first off you can not capture Kyogre in Pokemon SoulSilver, only Groudon. The only way you can get Kyogre in Pokemon SoulSilver is by trading. However if you had Pokemon HeartGold you would have to first obtain the Blue Orb from Mr. Pokemon. But to do this you must have: -Obtained the National Dex -Defeated Red on Mt. Silver -Obtained a starter from Professor Oak Next you would need to take the Blue Orb to a cave in Route 47 called The Embedded Tower. You would then have to make your way through the cave to find Kyogre at the end at Lv 50. It is the same process for getting Groudon in Pokemon SoulSilver except instead of the Blue Orb you would get the Red Orb.

You have to get both Groudon and kyogre which are exclusive for heartgold and soulsilver. In heartgold you catch Kyogre and in soulsilver you catch Groudon so you have to trade to have both. Once you have them go back to the place you cought them and make sure they are both in your party (and you have the jade Orb) and rayquaza will be there waiting for you to get pwnd or for you to catch it.
Like Professor Oak tells you, if you can bring a Kyogre from HeartGold (it can't be from Pokemon Sapphire, or it won't work) and the Groudon you already have and show it to him, he will give you the Jade Orb. Thus, you must temporarily trade a Kyogre from HeartGold to your SoulSilver version so you can get the Jade Orb to make Rayquayza appear. Both must be in your party (but don't have to be in the first slot) to get the Jade Orb.
You can't get both orbs in soulsilver. The orb you get from mr. Pokemon in soulsilver is the red orb(groudon) and you get the blue orb(kyogre) in heartgold ONLY! If you catch the pokemon the two orbs summon in the embedded tower(route 47 use surf to get there) you show them both to prof. Oak and he'll tell you a story about groudon,kyogre and rayquaza. After you get the jade orb and go to embedded tower to catch rayquaza.(Make sure prepare for the battle and have LOTS OF POKEBALLS!!)
