You cannot remove the tree until you get to Goldenrod City (Go south from Violet City and make your way around). You can then get the watering can in Goldenrod City and use it on the tree.

Head up to Route 35 from Goldenrod City after getting the SquirtBottle from the Flower Shop. Go right and go up the two sets of stairs to the Odd "Tree". Use the SquirtBottle on it. Then head through the path behind the Odd "Tree". Once you get out of the trees, head North until you get to the gate. Go through. You will now be in Ecruteak City.

You get the Squirt Bottle from Goldenrod City. Its in the flower shop, west of the Gym. If you want a Sudowoodo (because there is only one in the game), you should stock up on Ultra Balls then water it using the Squirt Bottle. It will challenge you to a battle.
