It will never return once it left. The only reason for you to get inside that is to find the captain and get HM01. Just take about 2 Pokemon with you and go see the captain. When you already have the HM01, fight other trainers there and let your Pokemon faint. You will be back to the last Pokemon center visited and the ship will not leave.
