Yes, after you complete the Pokemon League you can go to Hoenn on a ship and take the gym challenge there but as far as I know there is only one Team Rocket grunt there and no story line :(
You can't get to the Hoenn Region in HeartGold and SoulSilver. There's only Kanto and Johto.
