Gamplay in the anime differs from how we play. Anubis, the antagonist of that movie, specifically said that Blue-Eyes Shining Dragon's effect failed because he willed it. This was just so the movie could get more suspenseful as Anubis summons Andro Sphinx and Sphinx Teleia to continue the duel.
