because he was about to figure out who the akatsuki a.k.a the real pein was and pein did not want anyone to kno so he kil him and also because jiraiya knew about the jinchuuriki and stuff and pein wanted it but jiraiya refused to say anyfin and the started fighting then jiraiya lost which lead him to death but anyway i think it was something to do about the jinchuuriki and the little group that pein has and there true identity and also about the real pein
