If you keep up to date on Naruto, recently Kushina, Naruto's mom, told her story. The whiskers are a result of exposure to the nine-tails chakra, not just from having the kyuubi sealed inside of him, notice how once he was born and Madara threatened to kill him he already had his whiskers before the seal broke on Kushina therefor the ninetails was inside her, not Naruto. More evidence of this: Kinkaku and Ginkaku, the two brothers with all the ninja treasures, were exposed to the ninetails chakra and they have whiskers on their face too (=^.^=)

Most of the Naruto characters have some sort of facial markings. Kakashi has a slash mark through his eye. Iruka has a scar across the bridge of his nose. Itachi has marks under both eyes. Gaara has a red kanji on his forehead. Kiba has red triangles on both cheeks. Choji has swirls under his eyes. When you consider all the facial markings going on in the Leaf Village, whisker markings seem pretty normal.
