Because she was the opposite of Bruce, no matter how much they loved each other it would have never worked, that and she fled Gotham so she could re-start her life over and try to forget her past.

Batman the animated series had invented harley quinn, so they would have her in the plot or mentioned in some way, leading to the episodes involving her taking place after the film. Also batman beyond return of the joker shows his actual death in the universe cannon. Plus as a little cameo in the justice league episode "epilogue" that deals with batman and batman beyond,you see a cameo of the phantasm.
