Yes, Sam and Danny do go out. On the final episode (52/53) called Phantom Planet Danny and Sam start dating at the end. However, they have kissed many times throughout the show, and was commonly reffered to a "fake-out, make-out" of which they spoke. It was never fully confirmed that they had a "thing" (though it was implied that they liked eachother) until the final episode of the series.
