I had recently heard from a co-worker (retired US Coast Guard Warrant Officer) that the song referenced the USS Pueblo Incident of 1968. That ship was seized in North Korean waters and its Captain and crew were held captive for quite a while before eventually being released. The Pueblo was an intelligence-gathering ship ("mystery ship"), but whether this account is true or not has never been proven. It may also reference the USS Liberty, a ship with the same Intel mission as the Pueblo which was "mistakenly?" attacked by Israeli forces in 1967.
