As of the start of Naruto Shippuden, Neji is a Jounin. In the first series though he was a genin like all the others minus Shikamaru.

I think Naruto is still a genin, whether he's in sage mode or not, but I think eventually Naruto will become a chunin, jonin, and hokage at one point.

During the three-year period that naruto leaves, Neji retakes the exam and passes. From there he takes the Jonin application test and aces that, rendering him at the rank jonin.
