Teddy is a metamorphmagus, so he can change his hair colour just like Tonks can. Remus tells the Order members at Shell Cottage that Teddy's hair looked black when he was born, but later began to look ginger. He says that he expects Teddy will be blond by the time he gets home. In the photograph that Remus pulls out just before the Battle of Hogwarts, Teddy has turquoise hair, which is why he is often depicted this way in fanart, etc.
