No there is not an episode which explains his fear of heights. Probably because it's a fairly common phobia and most phobias are not caused by an actual experience, but more from a psychological fear or mindset.

Actually MacGyver doesn't like guns and refuses to carry or use one because of a childhood accident with a revolver that caused the death of a friend. It was shown during the fourth season in episode two "Blood Brothers" It shows MacGyver going back to his home town and getting together with two childhood friends to open a "time capsule" and it is shown through their memories/flashbacks from when they all were kids of the accidental death of one of their friends, caused by a falling gun that hit the ground and went off hitting the young boy "Jesse." MacGyver tried to save his friend but the boy died before help could be reached. However in the pilot episode MacGyver is seen firing a gun (AK-47) at some Russians soldiers. This was before the fact that he didn't like guns was established.
