Yes, ever since Yuki returned Tohru to her mother he has always loved her, even though he knows that some part of her heart loves Kyo. Tohru's heart belongs to both of Yuki and Kyo, in the end Tohru marries Kyo and Yuki goes with Machi, they still have feelings for each other.
