Yes, Nagato and Konan care deeply for Yahiko. In Naruto Sippuden episode 175, Naruto had asked Konan is she taking the Tendo Pain as well. She stated "Yes and that it was created from the body of our (Konan and Nagato) dear friend Yahiko. He is very precious to us."
After Yahiko's death, Nagato and Konan must have thought of Yahiko every single moment of their lives. Another hint that they care for Yahiko is that Nagato had decided to come up with the plans of gathering Jinchuurikis' and using them as a weapon and making the world know pain.
Once his goal was complete, he most likely would bring back Yahiko into the new world that Nagato and Konan worked hard to achieve just so that they can live happily together with Yahiko.
Because of Konan and Nagato's love for Yahiko, they decided to kill their former teacher, Jiraiya because he was interfering with their plans. Also they might have believe that there won't be anything standing in their way from obtaining their goal.
Nothing was keeping them away from living that happy life with their beloved dear friend, Yahiko.
