I'm not sure what exactly you mean by "get together", but in the end Fakir promises Duck that he will stay by her side forever, even after she turns back into a duck. Duck has no choice but to turn back into a duck and at the very end of the series it shows Duck swimming in the lake and Fakir sitting on the dock fishing and writing a story, because he kept his promise. You are to believe whatever you want to happen after that.

Spoiler AlertAt the beginning of the show, Duck transforms into Princess Tutu because she wants to help Mytho. She thinks Mytho is really handsome and falls in love with him, however, Duck is forced to love Mytho because that is what Drosselmeyer wanted her to do since it would make for a better story. In the second half of the show you can see that Duck is less obsessed with Mytho and is starting to truely fall for Fakir. In the end, Fakir says that he will stay by Duck's side forever even when she turns back into a bird, and they live happily ever after.
