Pharaoh ordered them to be killed because he thought there was too many Israelites . After his first attempt to try and persuade the Israelites to not have children by giving them a hard and crucial slave life. Pharaoh was scared they would grow into a too large of number and try to fight against the Egyptians.
Their excuse was the claim that the male Israelites might eventually fight against them (Exodus ch.1). This despite the fact that the Israelites provided labor and had never been seditious. See also:

He had been told in a dream that the a Jewish boy born during this period of time would destroy him. He wanted to wipe out any possibility of this happening. This is why Moses was put into a basket and floated on the Nile.
