Dogs, cats, lots of rats, whatever birds came flying in (it was an open air theatre). There is some evidence that dogs were occasionally used on stage, as the dog Crab has a major role in Shakespeare's The Two Gentlemen of Verona (though probably no other animals, other than perhaps caged birds - though there's no mention of any in the plays). It's even possible that bears were brought on stage at the Globe Theatre (particularly for A Winter's Tale) as it was very close to a bear baiting pit (where they had dogs fight bears for entertainment), though it's more likely that their pelts were donated to the theatre after the bears died.
