the 6906 takes 12 rounds, the 5906 takes 15. you can get an aftermarket booster for the 5906 magazine to make it fit the 6906 but i dont think the 6906 is going to reach the battery on the 5906. make sense?

that guy is totally incorrect. the 6906 is a shorter frame firearm, yes, but the magazines for 5906 connect to the magazine catch at the same place as the 6906 magazines. it works top down not bottom up. you will be fine with the bigger mags. you will have a bit of mag hanging out the butt, but you can get the aftermarket adapter from brownells.com. the adapter is for the 4013 magazine, but its the same dimensions.
the factory will never tell you to improvise, because its a liability for them. dont listen to people who dont know whats up

The first answer is correct. The second "naysayer" who "knows what's up" has posted a correct answer as well, but he is ALSO the one that is confused. He is confused about the original question, and then does no more than repeating the first answer using a little better set of terms, and a lot snottier attitude.
The original question was "Will a 6906 magazine fit a 5906?" The answer is NO as correctly answered in both of the above answers.
A 5906 magazine will function in a 6906 with OR without a spacer. The spacer is usually a good idea to keep from forcefully pushing the longer 5906 magazine too far into the shorter overall magazine well depth of the 6906 if the slide is locked back when inserting. This can not only prevent the slide from going forward, it can also damage the ejector on some guns. As the "man who knows what is up" stated, the engagement notch which serves to both properly position and retain the magazine, is oriented at the same distance from the top of the magazine on both magazine types. It will engage and retain the top of the magazine in the proper position to function as long as it is not OVER extended into the mag well. Again, this can be prevented by using a spacer sleeve over the longer magazine.
A 6906 magazine will NOT function in the 5906 as the mag well is considerably deeper on the 5906. The 6906 magazine will not insert deep enough into the mag well for the engagement notch in the magazine to reach the magazine release nor will the top of the magazine reach the top of the frame and position the top round in front of the chamber.
