This caused a problem because QE2 was built in Scotland, where the Queen is only the FIRST queen by that name - the 2 is thought to be a compromise to avoid causing a problem in Scotland.
"QE2" is the correct way to refer to Queen Elizabeth II because it stands for "Queen Elizabeth the Second." Writing it as "QE11" would inaccurately represent the regnal number of the current British monarch.
