Same thing happened to me. Only, I have an iPod Touch. It came with the new software, version 5.0.1. Most of Cydia's repositories can not control iOS 5, so they instead crash your iPod Touch, iPhone or iPad. As a result, all the apps except for Newstand will disappear. SBSettings will not function completely, and iFile and Cydia will be gone. So how do you fix it?
Simple. If you have SBSettings installed, this will be an easy process. Go to it and press the POWER button. The new menu will pop up. Press the REBOOT button. This will force your iPod to restart all it's functions and operate under the jailbreak.
After the reboot, you should now have all your apps back! (apps you had before downloading the software) Apps in folders will also be taken out, but nothing you can't fix.
If you don't have SBSettings, press and hold the POWER button on your iPod Touch until a Switch comes in saying to Power Off. Slide it and your iPod will shut off. Then, press and hold the Power button again and it will REBOOT. This will work like the other way, too, only difference is the other way is faster.
Previously purchased apps can be re-downloaded for free (using the same account) if not backed up on a computer (See links below).
I'm sorry, I doubt there is any way to recover lost apps for the ipod touch. Try emailing apple or something.
No, apps are not only for the iPod Touch. Apps were actually made for the iPhone, but they have made most to work with the iPod Touch, too. Apps are only made for the iPod Touch (all generations) and the iPhone (all generations). Apps are made for Ipads to

Not if the app says that it's not iPod touch compatible. Some apps can work on iPad, iPhone, and iPod touch, but some will only be for one or the other.

Most of the apps are free on the Ipod touch and Iphone but the better the app the more money it will cost! Remember there will always be an app for your choice! So have fun browsing your Ipod touch and Iphone because more apps are going when more apps are coming in!:)
