1-No offense, but WHAT ARE YOU TALKING ABOUT?????????? Who told you you could get a shiny Mewtwo by playing the PokeFlute?? That, I am 99% sure, is impossible. You cant get a shiny Mewtwo by playing a PokeFlute. The pokeflutes only use is to wake up Snorlax and other sleeping Pokemon.
2-Truly your question makes no sense, what game you are reffering to doesn't even matter. Your pokeflute has nothing to do with Mewtwo shiny or not IN ANY GAME!. here a fact though in every encounter there is a 1/8000 that the Pokemon you see is shiny.
