It comes from the Latin scientia ('knowledge'), in turn from scio, scire, scivi, scitus, the verb 'to know'. The word originally simply meant any body of knowledge, and only came to mean the discipline of building an accurate picture of the world through experiment during the period in the eighteenth century known as the Enlightenment.
